\partial should only be used at the start of a piece. I don't have the
2.12 docs, but look at
http://lilypond.org/doc/v2.16/Documentation/notation/displaying-rhythms#upbeats,
under "Known issues and warnings", at the end of the section: "The
\partial command should be used only at the beginning of a piece. If you
use it after the beginning, warnings or problems may occur, so use \set
Timing.measurePosition instead.".
