Maarten, Congratulations on the Scarlatti - it looks excellent. I'm not an expert on the template, since I've never used it, but can give you some help. Thoughts on your questions:
1. This is caused by the line \override DynamicText #'extra-offset = #'(0 . 2.5) on line 632 of the source. If you delete that or comment it out, the dynamics and the dynamic variations will line up - it has the effect of spacing dynamic text 2.5 units lower. 2. I can't find any trace of a command \set fingerPositions. Section 1.7.1 of the Reference (the selected snippets) documents \set fingeringOrientations = #'(up) as providing this functionality. If I get rid of the explicit positions in the initial part of your music and use this command, I do get the fingerings above the bar. 3. You can use the command \override Script #'direction = #UP to set all script items (this includes the articulations) to be above the note. I think the others have already been answered. The (horizontal) position of dynamic signs appear to be inconsistent (e.g. compare the p in bar 21 after 2 s8's and the f in bar 27 after a s4). How can those signs be positioned better? 5.
