Not a bug. You need to insert \bar "" at appropriate places. See: http://lilypond.org/doc/v2.13/Documentation/user/lilypond/Displaying-rhythms#Known-issues-and-warnings-45 Also, get rid of the spacer rest -- it only makes it worse. You might need to readjust line-width, too, but I don't know what your needs are.
