Of course, they can. The linkchecker is entirelyrun on the local files on the 
web server (/home/lilypond/web/ is the directory that is accessible over http 
via http://kainhofer.com/~lilypond/) rather than over http, which would be 
several orders of magnitude slower!

Simply replace   file:///home/lilypond/web/ by http://kainhofer.com/~lilypond/ 
to get the web-accessible URL.  To make it easier, I simply replaced all 
file://..../web/ by http://.../~lilypond/ in that file and put the results 
at:
http://kainhofer.com/~lilypond/linkchecker-out-urls.htm

Can you give me some examples? The parent is the page that contains the link 
and the real is the page that cannot be found....
