Of course, they can. The linkchecker is entirelyrun on the local files on the web server (/home/lilypond/web/ is the directory that is accessible over http via http://kainhofer.com/~lilypond/) rather than over http, which would be several orders of magnitude slower! Simply replace file:///home/lilypond/web/ by http://kainhofer.com/~lilypond/ to get the web-accessible URL.
