I suspect it is because ragged-last-bottom is true by default. Use
\paper { ragged-last-bottom = ##f }
to change it.

Strangely, ragged-last-bottom doesn't seem to work in this case.

However Jay, you still can add a \paper block with something like

between-system-space = 5\cm

or

between-system-padding = #12

by the way, maybe you'd better add a \break just after
g16 [ bes!-2 d-3 fis!-1] es!4-4 \bar "|"
to be sure that your long text markup "Alternative to play etc." will
be entirely printed.
