A smaller example of your problem is this: %% ------------- LilyPond code ------------- \version "2.11.23" \paper{ ragged-right=##t } \relative c'' { c c c c( | << { c) c c c( } \\ { g g g g } >> c c) c c | } %% -------------- end of code -------------- The << \upper \\ \lower >> code creates two new voices, and both \upper and \lower are different from the main voice. Each voice has its own slurs. This is the problem. Unfortunately I don't know the solution, but maybe someone smarter will help you.
