Samuel, thanks for your suggestion.

$ lilypond -b eps fragment.ly

does work from cmd. 
I tried LilyPond 2.6.4 for cygwin when it came out some time ago, but 
could not get it to work (someone else also reported).
2.4.6 cygwin still works fine though, but I rarely use it now.
