Indent refers to the first line of music, ie
aaaa
aaaaaaa
There is still the left margin to consider. Look at the docs for \paper
settings (the 2.9 docs are better) to see how to change these margins.
You may also want to glance the docs for using lilypond without
lilypond-book (at the end of the lilypond-book chapter, only in the 2.9
docs) for other hints on reducing whitespace around music.
