Like any other notation software package, you will need to spend some time getting to know the software and this will make it easier to navigate the manual. I have personally found the index to be a fast way to find things. By changing things significantly, all of the time that longer time users have spent learning where things are in the documentation will be lost. I think that the current method of delivery in the documentation tarball satisfies all of these preferences. The section that I think needs improvement is the documentation to make tweeks easier. Lilypond is a very powerful piece of software and I find that where I spend the most time is trying to construct tweeks. Just my 2 cents worth.
