How about redefining the function that prints the page footer
and include something like \fromproperty #'header:footnotes.
Then you could do
\score{
some music
\header{
...
footnotes = ...
}
}
The default definition can be found in the function
oddFooterMarkup in the file .../ly/titling-init.ly
