I think you're running into a Frescobaldi problem, not a LilyPond problem. See

(\incipit uses MensuralStaff internally).

You will find a solution there.

This is mentioned in the "Known issues and warnings" at the end of this section: We actually noticed that this would be a change in behavior in 2.24, but thought it was unlikely people would notice because nobody would use numeric time signatures in a MensuralStaff. Well…

3) \set Score.skipTypesetting = ##t gives error

This is impossible to diagnose without the context of your score.
