The "DO NOT EDIT" comment likely means one of two things: (1) the file
in question is generated by some other process and may be overwritten,
so changes to the file will not persist; or (2) the developers have not
been able to do enough testing yet to ensure that changes will work
reliably, so you are editing the file at your own risk. There are other
less savory reasons for such a comment, but we should assume good
intentions here.
Should there be any programs that truly depend on a sane DPI setting,
you might try what Hynek suggested on the ticket [1] that was filed
about this issue. It appears to allow you to keep the DPI setting but
ensure the LilyPond process does not have it applied.
