This is completely natural. Check out the exact syntax of the
\tranpose command in the manual. Then you will realize that
if you have, for example
\transpose f g c1 c1
then, the transposition only applies to the first C1 (since that's
the music expression that comes directly after the "from" and "to").
Similarly,
\transpose f g {c4 d e f} |  c d e f}
applies the transposition to the first bar but not the second.

In you example, the music expression following the \transpose command
is the repeat, including the alternative endings, just as you have
noticed. If you want the \tranpose to apply not only to the repeat
but also to the music afterwards, you have to add an extra pair of
curly braces around the full section of music you want to transpose,
so it forms a single music expression. For example,
\transpose f g {
