FWIW, Emacs org-mode is a really nice way to integrate LaTeX and LilyPond for articles.
org-mode exports to LaTeX. org-babel can automatically run LilyPond source blocks embedded in the org document, generating EPS and dropping it seamlessly into the LaTeX document.
