It seems that the setup.exe program failed to install all necessary packages. Simply rerunning setup.exe once more will usually solve these kind of problems. In the package selection window, you should make sure that the packages libkpathsea3 libkpathsea3abi13, tetex-bin and tetex-tiny are selected (all from the Publishing category). They should be selected by default as soon as you have selected the lilypond package, but it seems that setup.exe fails occassionally.
