I don’t really understand what you mean. Which LilyPond version did you use? Which repeat do you refer to? In 2.18.2 bar 9 and 24 are counted twice (use \override Score.BarNumber.break-visibility = #end-of-line-invisible to reproduce); that is fixed in 2.19.56.
