Are you saying that things that have worked before have stopped working now? In that case, what did you do since last time it worked?
If you have tried to install and then deinstall tetex-base, you could try to reinstall tetex-tiny. I don't remember if there is a direct such option in setup.exe, otherwise you have to run setup.exe twice, first time you uninstall tetex-tiny, the next time you install it again.
About your problems with installing tetex-base on a machine that has TeXLive installed in Windows, the problem might be that the environment variables TEXMF and TEXMFCNF are set during the actual installation even if you clear them when you run cygwin normally after the installation. In that case, it may help to rerun the installation script once more. To do that, start the cygwin command window and run:
unset TEXMF /etc/postinstall/post-texmf.sh.done
After that, the teTeX installation should hopefully be in better shape.
You have still not answered the questions I sent the other day to help debugging your system. If you do that, it will be easier to get a picture of what's wrong.
