Basically, \version is only for maintenance purposes. LilyPond doesn’t actually do anything different based on it. It should reflect the version of the syntax you used for writing the input file. Now convert-ly will know from where to start its work, and you (or Frescobaldi) will know which LilyPond version to use for compiling it.
