Some issues I have encountered are: all b, e, a and d's have a natural printed beside them. How do I suppress the naturals?
Since the piece is in the key af a flat major the "normal" b,e, a and d are flat. Lilypond requires the real pitches to be specified in
the source. So simply replace all the b with bes, e with ees etc. Of course unless you really want a natural to be printed.
