The -fpdftex option to lilypond isn't very actively supported, so
Graham's suggestion is preferable. However it should say
ly2dvi -p filename.ly
otherwise you just get a PS file. ly2dvi produces the PDF file using
dvips followed by ps2pdf.

I'm also trying to use the PDFTeX option and it doesn't seem to work.
Isn't it supposed to be like this?
lilypond -fpdftex filename.ly
I don't know much (anything? :) about PDFTeX, but if you want a pdf, you can do
ly2dvi -P filename.ly
