My experience with this is that you need to also comment out the "MFINPUTS" and "TFMFONTS" lines from /etc/profile.d/lilypond.sh (or whatever depending on which shell you use). Otherwise TeX will find the fonts there first before finding them via the symlink, and still dump the created font locally rather than in /var/tmp/. This is on RedHat 7.0, using the rpm install of lilypond though. It's probably different for every TeX installation in the world. Of course this is different form not being able to find the fonts. Perhaps this might be caused by not having the environment set up for you, and NOT having the symlink.
