Are you using the latest lilydev with all upgrades? In particular, all kernel upgrades? The previous version of lilydev had mysterious+magical problems, when running inside virtualbox, due to a kernel issue. It was very reproducible, but only inside virtualbox, but it went away in the latest version of lilydev so I stopped investigating.
