Since I stumbled upon that problem while implementing repeats and alternative endings in musicxml2ly, I think I'll just leave it and let the user correct these wrong alternatives manually (implementing \partial at the beginning of a piece was already enough pain, for measures inside the piece it will be even more of a mess...).
