It seems that mftrace 1.1.2 is newer than LilyPond 2.5.2 and that the flags to mftrace have been changed in between. Send a complaint to the Gentoo maintainer.
The easiest solution is probably to change the lines in the file /stepmake/stepmake/metafont-rules.make according to the diff shown in http://savannah.gnu.org/cgi-bin/viewcvs/lilypond/lilypond/stepmake/stepmake/metafont-rules.make.diff?r1=1.25&r2=1.25.2.1
If you want to use LilyPond for any serious typesetting, then you should go for the stable version 2.4.x instead of a development version 2.5.x. Actually, 2.4.5 is in several respects newer than 2.5.2. Therefore, it's a pity that Gentoo lists 2.5.2 as the latest.
