We probably need to go through ltmain.in and modify every line containing pwd we find, then modify every line that uses the vars that were assigned to the value of pwd. Even then it may not work, spaces in the path to your source are likely to cause breakage, I assume you did this on purpose?
Not that this is not fixable, it most certainly is, just that it is likely to take a bit of effort and testing.
