I think the problem arises when packages assume that libtool.m4 lives in /usr/share/aclocal and tries to cat it, copy it, sed it or whatever, instead of using the copy libtoolize places in the src directory or MACRO_DIR (but they tend to use old autoconf which doesn't know about that..)
