Some old file is throwing it off.
I re-installed autoconf & automake, but that didn't help. On further investigation it seems to be a bug in the DJGPP port of automake. There's something weird going on with the autoconf --traces, which means it doesn't find AM_INIT_AUTOMAKE. Oh well, thanks for the suggestions!
