There are several reasons that could cause this issue. Please, can you give us
more details?
For example, which OS version (arch and functional level) are you running on
your DC?
Which OS version are you running on your client?

Sometimes the issue can occurs due to a connection problem. 
Try to have a look to your network preferences. It's important that the client
joins the domain before logon or it simply will ignore to test to apply the
policy.

The output of the GPRESULT command could help too.
Do you have edited the MSI? If yes, how?
Which ADML/ADMX are you using?
Last but not least, try to have a look to
HKLM\Software\Microsoft\Windows\Current Version\Group Policy\AppMgmt in the
registry of the affected machine. The key is added when a deploy is done and
avoid to redeploy the software every time if the software is already installed.
