More triaging. This has nothing to do with the use of a different scaling on
the projector screen.

The issue is also present when not using an external screen at all: e.g.
serving the presentation on the single screen of a laptop.

The issue is evident whenever using a scaling factor != 100%. The transition
effect between the slides is played at a wrong scaling factor. This visually
appears to be the scaling factor to the power of two. Namely, if the scaling
factor is 1.5, the effect seems to be played with a scaling approximately equal
to 2, so that during the transition effect, only a part of the slide is shown.

When the transition ends, with a glitch the "static" slide at the correct
scaling factor is eventually displayed.

Note that the glitch is present even when the scaling factor is 100% and the
transition is played correctly: at its end, there is in any case a quick
flashing of the display.
