I have no idea if this is what this setting is for or not, but what happens if you (1) have a 32-bit kernel, and (2) enable CONFIG_APM, and then disable CONFIG_APM_RTC_IS_GMT? Of course if you run 64-bit, that won't help, and even if you run 32-bit it still may not help. (Like I said, I'm not sure if that's what that is for.) But it sounds like it *may* be helpful, even if the setclock script doesn't get moved.
