Create a dummy file such as "Readme.txt" in the directories that you want to create. Open the app builder and go to the support files tab click on "Add Support Files" and select the dummy files that you created. Then these files will be part of the installation and will be placed in the needed directories upon installation. The directories would not be completely empty, but at least they would exist.
