After rereading your post, I guess you're talking about using the stock cast iron manifolds, rather than what normally comes to mind, a purpose-built exhaust system like I made for my Corvair. The stock manifolds are a lot of extra weight to be carrying around, and I don't know of anybody else doing that in a KR.  But yes, you CAN drill holes in the short stub pipes that extend from the head's exhaust port to the iron manifold, and put EGT sensors there.  That would be the best place, because the closer to the exhaust port, the more accurate the reading.
