The timezone configuration details should say 'Config: Asia/Tomsk | ...: Undefined ' for you.v which means there's no env variable set, and the tz had been specified in koha-conf.xml.
Questions: - Have you loaded the tz_info stuff in MySQL? - Have you restarted memcached after changing koha-conf?
