Have you ever rebuilt Koha Zebra before? The errors that you're getting reminds me of the first time I tried to rebuild zebra (ubuntu ). There was a rights issue.
To rebuild zebra on ubuntu you have to use sudo -s with the rebuild command or you get a ton of errors and a failure. Hope this helps.
