The distinction I've always made is that the notes in the patron record are for permanent or semi-permanent info -- "Johnny has his parents' permission to check out games and DVDs" etc. The messages option is for more ephemeral data, like "need to check address next time you're in the library."
I think there's a place for both types of messages. It's a lot easier to delete the messages, so I wouldn't want to rely on keeping needed information there.
