I like the idea of merging the two themes, along with moving towards a nicer includes/block scheme for opac elements.
Using the css and javascript preferences are a great way to do your individual customisations, and the more blocked the system becomes the simpler it will be to use css/javascript to override placement of each individual item on a page. It would be good to see the 'theme' sys prefs disappear altogether eventually if we're moving to using the css/javascript overrides as the theme customisers of choice.
