Both system and JVM windows can't capture mouse clicks including clicks on the title bar after resuming from the sleep mode. Unity panel works fine, new applications can be started and they do not have this issue, i.e. new windows are fully functional. This bug appears seldom and is hardly reproducible (like #1651520). This bug is a minor security vulnerability because clicking on the foreground non-clickable window, a user performs actual click on the background window (or desktop shortcuts) and anything can be initiated/started that the user has right, but was not intended to do. Notes: This bug might relate to #1651520 (https://bugs.launchpad.net/ubuntu/+source/linux/+bug/1651520) except in 4.4.0-62, except 1) the windows' content now is not damaged and visually indistinguishable from the fully functional windows and 2) windows in #1651520 had destroyed content, but were clickable. Neither this bug nor #1651520 appear in the 4.9.3 kernel.
