If you delete the message coming in over POP, then this is a bug in KMail and should be reported to https://bugs.kde.org. If you do so with mails coming in over IMAP then either something is wrong in your IMAP settings (mails not deleted on the server) or indeed Gmail doesn't allow to have messages deleted by KMail.
