Well, that's bizarre. I did a pkg delete mlt, which deleted mlt, qt5-mlt, kdenlive, kdemultimedia and kde5.
I then did a pkg install kde5, which reinstalled all 5 packages. x264 & x265 are now options once again. Weird that a reinstall would fix it. mp3 is still not an option under audio, but I suspect that's because my ffmpeg is not built with the LAME option enabled.
