Anyways, I applied the fix form the Sabayon forums, and now the per-application volumes are 100% by default (instead of being equal to the master), and knotification doesn't mess with the master volume. I guess it still wants to set it to 100% but now it can only change its own per-application volume, which is already at 100%, so it's just avoiding the real bug.
