If it works fine with other applications, it's likely not a bug in ksmserver,
but rather in the application.
What version of konversation are you using?
If it's the KF5 port (1.6.x), this is likely a duplicate of bug#354724.
In short, there was a general problem with KF5/Qt5 based applications not being
restarted because of a bug/wrong behavior in Qt, which caused the applications
to quit too early on logout so ksmserver didn't see them as running any more.
It has been fixed in KDE Frameworks 5.20.0 and Qt 5.6.
