It is a problem with the "affine" filter / transition that is part of MLT. There are several issues with this effect / transition that are not easy to fix. Because of this, I wrote a new effect / transition for MLT a few months ago that has the same features fixes these problems. You can find the effect under the name "Transform" and the transition under "Composite and Transform". Do you have these available ?
