Except it may be not... I'm seeing a similar behavior: Usually, windows store their last screen, and when reopened, restore to the same screen. But sometimes after reboot, this seems to be swapped (probably for the same reason panels moved to a different screen), and sometimes windows do not remember their position at all and go to some awkward default state (like horizontally maximized but not vertically) which is probably the same as when a panel "appears" on a disabled screen or not at all (the windows "remembered" screen does not exist in the screen real estate and just spawn at awkward positions, like partially maximized or halfway out of the screen).
