Luckily, as Jean-Baptiste became aware of the size of this issue, he added to the recent beta 16.7.90 a new behind-the-scenes feature: the "timeline compositing" selector. You should see it in the timeline toolbar, otherwise add it manually. Then switch modes, and Kdenlive will rebuilt all its internally added track compositing transitions from ground up to a sane state. The old track-wise opacity is gone, as it was acting counter-intuitively when switching a track in between to opaque.
