Krita does remember workspaces, at least on the kritas Im using. So as an idea could you reset your configuration options and see if the problem persists? (how to reset config: https://docs.krita.org/en/KritaFAQ.html#resetting-krita-configuration). It is possible the configuration got corrupted somehow.
