Seems like the Run Executable option being present for non-executable files was
fixed in frameworks update 6.24, I can no longer see the option for every file
with +x permission.

Though OP still wants to be able to disable the option for executable scripts
too. Can't remember how it was before but personally I don't mind it there.
Kinda makes sense to me to have the default (double click) option first as with
any other files, although the default action _inside the menu_ for executables
doesn't seem to be configurable. Dolphin does have that "Confirmations -> When
opening an executable file:" setting for default double click action, but
changing it doesn't seem to change order of the Run Executable vs. open with...
options.
