This may be caused because the launch script (bat file) you are using to launch OpenJUMP contains command line arguments that aren't being passed to OpenJUMP when it is run from Eclipse. You should be able to configure your Eclipse run command to pass the same parameters that the BAT file does.
Try searching the net for "eclipse run configuration" or something similar. See if adding the BAT file parameters to your run configuration for OJ in Eclipse fixes the problem.
