not sure what you are actually looking for?
Does it help you to know that there exists EditTransactions to change 
layer objects.

see also for the editing tools in:
com.vividsolutions.jump.workbench.ui.cursortool.editing

however, I am not sure if you need this. I would prefer that your 
modelling tool always creates a new FeatureCollection/layer as output 
and does not update existing layers. otherwise people may try to update 
the input layer itself - which can get a mess.
