Paul, I tried to duplicate your problem. Here is what I found:
I used the "End-Arrow-Solid" line decoration and a colour theming style. I found that the color theming of the lines worked fine, and so did the display of the arrow heads at the end of the lines. I used the "End-Circle" line decoration and modified the transparency of the polygon fill. The transparency worked fine. Perhaps I misuderstood your problem. If so please give me some more explanation and I will try to duplicate your problem so we can file a bug report if needed. Sorry that I am getting to this so late.
