It's because of scripting security problems, discovered about 2 years ago: I don't remember the details, but cross-frames javascripts could lead the user to think his sessions expires and give his login et password again. So hotmail decided to reject such mails to protect unpatched browsers (aka I.E.), as much webmail providers did.
Anyway, you should forget javascript and "coded" items (applet, flash) in mail, this is not very respectfull of standards neither mail client compliant.
